Sounds good. How about involving the previously passive component of the lighthouses? Maybe, using your disaster calculation, the proximity of a lighthouse would decrease the chance of a disaster? Additionally, any collision that occurs directly underneath a water-level bridge would increase the chance that the entire bridge be destroyed?
For the situation of the docks with multiple ships, I think static queueing would be better than making them move off and return. They would just circle and this would cause no end of problem in narrow waterways. However, a queueing system would instead just let them back up, which wouldn't block a narrow waterway any worse than turning around but would also drastically reduce the chance of a collision occuring (imagine lots of ships circling, all facing different directions, changing directions, at speed, in a confined piece of water near a dock/coast?!).

We can make them queue near the dock, or make them circulate around. Make anchorage buoys where ships wait until a free place into the load/unload area AND make possible to build REAL ports with multiple piers and controled entry/exit points...
